If you use power fc, check what voltage you are getting from TPS (VTA) in "sensor check".
It should be 0.72 on idle and 4.10 on full throttle.
Also you have to disable Throttle Curve feature if you removed "drive-by-wire" system.

Coilpacks are different. The rest should be the same.
You would need 02-05 coilpacks to start the car with 02-05 PFC.

Stock airbox is definitely better on low load. That vacuum valve closes off half of intake thus increasing air velocity, which results in better torque.
Aftermarket filter is good only with high cams or turbo.

Does it not catch at all? Even with throttle to the floor?
May be the engine got flooded somehow? Take out a spark plug and check.

400hp on 3S-GE is not economically viable. It's good for 280-300.

Don't bother with the head, just change the ECU and put manual downpipe.
The difference is really small for that much work and money.
I've converted mine last year, it's quite simple. Just connect the speed sensor and you will be fine.

If you upgraded valve springs may be you can try to rev higher.
Famous TRD Altezza produced 270ps/8600RPM.
